This all of the sudden started today, without changes to mods or configurations. Stardew Valley, when run through the Steam gaming mode, has massive several second long freezes that I cannot seem to replicate in desktop mode. I'm not able to use Proton unfortunately as the app runs "native" to Linux, and enabling proton disables the modding API.
